JR West, the Kyoto Municipal Subway and city buses all allow dogs only when fully enclosed in a carrier that stays closed for the whole trip, with the animal and carrier together within the operator limits (a case no longer than 70 cm, total dimensions under 90 cm and a combined weight under 10 kg). JR charges a small hand-luggage fee bought at the station; confirm the exact current limits and fee with staff before you travel.
